Doesnt Pacifist read .MSA and/or .ST straight off without you having to actually create a whole FloppyDisk from them?

Anyway, do you have a real ST?

the MSA Archiver can put them into real ST disks for you that way.

What exactly does Pacifist go wrong with?

Does it require a TOS Image? - Most Emulators do, so do you have one?
Are you trying to run it under DOS, or Windows?

hmmm.. Million and one questions I think?
