The falcon bus slot contains all bus arbitration signals etc. to enable cards to run as bus masters. Apart from being tricky, I can't see a technical reason that actually prevents bus mastering. HOWEVER - I fail to see where this has been a major issue in practice. Just as you say, graphics cards etc. doesn't use bus mastering anyway. Newer networking cards, sound cards, and other fun stuff use it though..
The Hades has some built in DMA trouble, which means that it's not safe for PCI cards to access host memory. A workaround for this has been to use unused graphics memory instead. This approach could have been used on the Eclipse as well, if designed that way.
