The issue of making your CF Disk / Disks TOS & DOS Compatible, is not a cure for software that expects to be installed from A:
Thankfully most software can be installed from a folder on a HD but the few that do need A: are the ones that will trip you up!
NVDI for example, although I have the Necessary files backed up on HD of an anlready installed setup, so, when I do a spring clean or some other job that requires a blank drive, I can simply put those files back and Im happy as larry, but I really do prefer to have a Floppy Drive.
Also, I may be wrong here, but doesnt the Atari take yonks to look for a Floppy Drive? Im sure it did for me, or at least im sure I had some silly irritating problem when I have no FDD anyway?
