Actually, IDE-controllers do not consist of much hardware that could cause problems. ;-)
However, it is absolutely possible that a damaged IDE-harddisk can cause problems with the ordinary floppy disk drive data transfer.
If you can, try with another harddisk and see if it runs fine then. If not, you might indeed have a controller problem or a short-circuit on the pins of the cable.
