Jumper 7 will set it up for 1.44. However not all MegaSTE's came with an Ajax chip tho. I have 2, of wich 1 is ajaxed and 1 is wd1772 02-02. I modified the second mega with a standard 1.44 drive and milled out the front of the drive bay, it looks cool;-).
As far as 16Mhz is concerned you need the Atari Extensible control panel. I think the General CPX is required for 8Mhz, 16Mhz, and 16Mhz with cache.
