As in crashes during boot? Hangs when drawing the desktop? Garbled graphics? Wrong colours? Etc.

If NVDI does not decide to use fVDI to access the screen, it will do all graphics using the normal Atari graphics hardware. Depending on how you have set up fVDI, that may fail completely and hang the machine.

What version of NVDI are you using?
You do have the NVDIDRV?.SYS files removed/disabled? (They might possibly be named differently in some versions of NVDI, of course.)
What happens if you start the machine with those driver files removed/disabled and without running fVDI? (NVDI should be able to use the original VDI in the same way that it uses fVDI.)

I wouldn't have expected a crash quite that hard, but it's not impossible when the PCI BIOS is involved.

IIRC, it is currently normal in any mode where the number of vertical lines is not a multiple of 16. I believe I force the screen resolution to such a multiple because of some problem with the AES or standard desktop (can't recall what, unfortunately). Since I never clear the frame buffer, the bottom lines will indeed contain garbage...
You should not have any of that in 1024x768 or 640x480, for example.

The only way to specify that _exactly_ is with the PCI device ID numbers, which I have
mentioned here before:

What did you do?
Do you have a background image?

Unless there's something in the background that is 'hard' to draw, window movement should be smooth.
The RageII card is able to move tens of millions of pixels around on the screen per second.
