I agree the easiest and best thing to do is use the TOS loader program, however, I do not think that TOS is loaded into lower memory.
Lower mem has things like VBL process lists, lots of magic numbers, pallete locations, cookie jar and many other nice little things but no code.
I am not sure where TOS ends up but I am guessing it is upper "RAM" i.e. above FFFFxxxx along with all the other things like Catridge, Blitter, sound, etc, etc, in which case it would run from ROM.
The program should work in kind of the same way as NVDI, FVDI and other routine replacement programs (speeders!, etc).
