What kind of atari do you have? If it's an ST, TT or Falcon we should be able to help you here...
If it's another atari, ask in the other forums.
If you want to copy a folder from floppy to floppy you just need to drag the folder over the drive B: symbol until it's invertet and then release the mouse button.
If you want to copy the folder from a hard drive to floppy do as described above but use destination drive A:
If you want to copy a folder from floppy to your hard drive you need to think about which partition you want to use as destination. Then again act as described above.
