What about the floppy cable? I know that if the ST drive is set to the wrong ID, you will get the same symptom.
A faulty cable could be sending the WD1772 the wrong information about the drive ID (in fact, in PCs, the drive ID is is actually configured with a twist in the floppy cable)
Another possibility is that something is happening with your external floppy port? If there are some problems there, the ST might think you have an external drive connected, but can't find it.
A third option is your keyboard. Try changing that.
As you may have noticed, if you hold a joystick button or a key down as the machine boots, strange things can happen...
It's a long-shot, but possible I think
