Like Scott mentioned the best way is if you are using a ZIP disk (preferably DOS/TOS formatted so you don't need to use Gemulator Explorer - I used to be able to do that when I had my ST and a SCSI ZIP).
How big are the files you are transferring? Can you use the file compression program zip or something similar use the span-disk option to break the file down over several disks and then extract the file and follow the on screen prompts when it asks for the next disk?
