that's a tricky problem. you could use a sector editor (st tools has a simple one) to find the entry for the subdir in the partition's root_directory (sector 12 or thereabouts). when you find the subdir reference, change the first byte of the subdir name to a deleted file (value=128 or something like that, anyone remember?)
this will remove the subdirectory from the file system. I forget whether or not you then still have to correct the FAT. anyway, this is a tough way to go about it and probly you can use st_tools or similar to delete the dir.
oh yeah, sector editors can be dangerous so be carefull.
