Yes. Some MegaST were really shipped without a Blitter, especially the early ones, and some actually came with TOS 1.02 in just 2 chips.
You can run a Blitter-less machine perfectly well without a Blitter, so that can't be the problem.

What exactly does the machine do wrong ?
Since you're the hardware kind of guy, have you checked the PSU voltage ?
