I conisdred using CF card as a "silent hard disk" option for my Falcon. I decided against it.
As an everyday system, with you CF functioning as the main drive it simply isn't worth it. The capacity of the drives isn't cost effective per mb compared to hard disks. A good quality 2gb compact flash card costs in the region of £70 - £80 at present. That money buys a top of the range - neigh on silent - 200gb hard disk and a silencer housing for it as well.
I've not come across people who have had catostrophic failuires of CF cardsw used as Atari HD's yet, bear in mind that linux makes far heavier demands on a drive than Atari's do in terms of number of read/write operations, but I still feel safer using conventional drives.
One word of warning about CF though. Avoid MicroDrive's (aka Compact Flash Type II). Headaches waiting to happen.
