Sounds unpleasant! Have you tried all the basic things like booting with a clean system (no accs or programs in the auto folder running)? I'm not sure whether TTs have NVRam (despite owning one!) but perhaps if they do you could try resetting that (I know this solved a sound problem on my Falcon yonks ago) Is the cartridge still in the TT, take it out if so and see if there's any change..
