Seriously, it sounds like you need to start with the Quick FAQ. This should answer most of your questions.
For the OS, you can upgrade the TOS chips, or go for a multitasking OS like MiNT or MagiC, but before this you need to upgrade your RAM, which is difficult on an STF, but easy on an STE. Of course, all of this useless if you only want to play games on it, since most games were made for the 1040STF.
For the hard disk, why do you want to upgrade it? No games make any use of a hard disk, and Atari apps don't require much disk space. If you will be into serious work, 20Mb might be a bit short, but you shouldn't need more than 200Mb unless you're doing lots of DTP or music.
Toad hasn't been doing Atari business for years now. Your sources are stale I think.
