In noisetracker you should use 8-bit mono unsigned samples. In protracker you should use 8-bit mono signed samples.
Both programs save mod-files with the samples converted to the correct state at save time.
Frequency: mod have three octaves, they are the same on all platforms with mod editors/players. It wouldn't be very smart if each platform had different note frequencies, it wouldn't be very portable then :)
I think the normal is that people do instruments at C2 or C3 note, now I don't have the protracker note frequency table here, I suggest you google that up.
