I'd backup your data files, zero the drive and start again. If it hints at another performance, remove!(which is what your doing!)
Hopefully you'll be able to get it working, somehow!?
Other options,
Boot in from HD driver or another driver from floppy. - Just to check that things are alright there.
Do a Diamond Edge, integrity check.
Check your NV RAM settings. (Are in order)
Do a virus check!

I'm lost as to what the problem is!

May just be related to the Hard Drive Unit?
Don't know about windows 32 fat partitions in relation to atari!
Though i think that may be causing some issues on my 'new' drive. I only Partitioned it and didn't format.
Perhaps also, is there a patch need to run Big partitions??
