That depends a bit on what you refer to.
Formatting the Syquest cartridge will not affect data on other drives such as your harddisk(s). Formatting the Syquest cartridge will erase all data on the partition on the cartridge you format. If there's data on it you don't want to erase, it's going to be a bit more complicated.
Actually, you probably can't format it anyway, it's likely that the device refuses to be formatted. Instead, partitioning it will be totally sufficient to use it on your Atari (but will erase all data on it!).
I recommend using a more advanced tool than HDX.
Try SCSI-Tools from Hard & Soft or HDDriver from Uwe Seimet. Select the EZ Flyer as physical device, then partition it and if you want to to boot from it, assign a primary partition. And that's it.
If there's data on it you would like to read on your Atari but the Atari refuses to accept the EZ Flyer, it's probably because of the incompatible FAT-format. Use BigDOS on your Atari to read partitions larger than 32MB that have been created on an MS-DOS compatible computer.
