None of the buttons work, but left and right work just fine with it?

I dont think the Joy & Mouse are linked in any way except the right mouse button is the Joystick's fire button, so I doubt its the joystick affecting the mouse, except that it can do funny things when you boot!
Try disconnecting the joystick ( When its off! ) and see what the mouse does!?
Also try cleaning the mouse! - sometimes dust can cause stupid things like uni-directional mice.
Take the ball out, and use your fingernail to scrape the 2 or 3 little rollers, and get as much crap from it as you can.
try not to use any metal/sharp objects on the rollers because they can scratch them.
try to get hold of another mouse & joystick too!
one final point, is that the mice ports have always been a bit nasty, but as you have the MEGA keyboard, they should last for years!
have you been plugging/unplugging them? - the contacts might very well have broken, although I dont see this if both the joy & mouse have gone at the same time?
I'd seriously disconnect the joystick as your first check.
