There's another -i admit lame- trick to make an Auto-folder program work from drive A: even after boot-up:

Executing AUTO-folder programs from the
desktop usually fails because the current
working directory is then set to A:AUTO
while it should be A: - which is the case
when you really booted this disk.

You can however do the following:
Open drive A: from the desktop and open the
Auto-folder in one window.
Open another window with the content A:
Then hold down the right mouse button to
activate the background window and double
click the AUTOxxx.PRG in the background
windows without topping it.
The window in the foreground usually sets the
current working directory which is then A:
but by double-clicking the AUTOxxx.PRG
while holding down the right mouse button,
you can still launch the desired program.

Should work on some menus and disks but if
you still have a harddisk-driver in memory,
some games might fail still.
