Hey, why mess with floppys to do THAT??
If you get the files over to the Atari WITHOUT
using disks at all, then it doesnīt matter, dos or win...
Go get this prog:

...The pese part works under dos OR win, and the ATARI part works on any ATARI with a paralell printer port. Then you only need a simple paralell cable between them, to send all your files.
(11-lead with 2x DSUB 25pin male)
And another good thing: It lets the ATARI use the pese,s CDROM & HD-floppy!
I use it every day. Itīs super, promise!
(It also works between two ATARIs :)
