I and most people I knew used to code in 68000, and we used Devpac made by hisoft. This will teach you about the hardware, but it will be difficult to get into. If you want something easier, then there are several 'C' programming packages around. Other than that, there is STOS, which is quite a fast BASIC implementation, and is quick enough to write games in, and GFA Basic which is a good general purpose Basic interpreter/compiler.
I have used several 1.44mb disks as 720's in the past quite successfully. Put the tape on the underside of the disk - otherwise the pin may not depress as far as it needs to. Reformat using something like fastcopy on the ST, as most PC formatters will give up when they try the bootsector. (BTW, I seem to remember that there was a Pompey Pirates release with both Devpac 2 and Fastcopy pro on the same disk)
If you want general hardware information, just do a search for "atari hardware" on any of the big search engines, and you'll get loads.
