You are ok!
Providing you terminate, as far as the Atari is concerned, you will have a HD Connected, and everything will be ok!
It might be worth setting its ID down to 0 too, but that depends on your HD Driver software though - some will be ok, some are not
I used my Zip for Booting for a while, so I could choose which O/S to run, but I think I have settled on using Magic more than anything else now, so its a HD all the time these days, so Booting is ok with them too! - Again, this may be different with your Driver Software.
