You should only use actual 2DD disks instead of HD disks with one hole covered because the magnetic particles on the surface of these two disks are different. Sometimes this method works but it's best to just use the 720Kb disks (I can remember drilling holes in 2DD disks to make them HD about ten years ago for my friend's IBM PC -- less than half of them worked).
You won't need any special formatting program... both the Atari and PC use the FAT-32 method of saving data and are 100% compatible with each other.
Are you having any trouble reading disks on your Atari (which model are you using, by the way)? If you can load and save files with no problem, then you can rule out a faulty drive.
Also, I've noticed that most PCs have difficulty reading single-sided floppies (or can't read them at all) so try to stick with 720Kb ones.
