This might sound a tad old hat, but TOS 1.02/1,2 has real problems with partitions above 16mb. This bug was fixed in later versions (1.4 +). TOS 1.02 wasn't really designed to work with a hard drive, or at least that was how Atari explained it.
I had all sorts of problems when I connected my 1.02 STFM up to a had drive, though I'm not sure if this is entirely relevant to CD-ROM.
