I kind of doubt this function of the fan. The Falcon was initially called Sparrow and had an 68000 instead of an 68030. I don't know wether the Sparrow had a fan but if it had, it surely wasn't there to cool the 68000 but rather the DSP.
Expansion cards like FalconSpeed (486SX card) have fit onto the expansion port which is above the CPU, so the fan reaches this part about as much as the CPU itself.
About the speed of the CPU in the TT: Yes, it runs at twice the speed but then again, it is made for 32 MHz. The 68030 in the Falcon is, despite all rumours, an 68030 made to run at 16 MHz after all.
Therefore i still recommend to not completely disable the fan but silence it by putting a resistor on it.
