You may want to try holding OPTION during the boot process, then. It sounds like you are allowing BASIC to load before you go into DOS to load a game (exe) file, and this will cause the game to malfunction.
When you turn on your Atari, hold down the OPTION button until you hear MyDOS start loading. If you did it correctly, you should be taken right to the MyDOS menu. Otherwise, you will be taken to BASIC and you need to try again.
You could also check to see if MyDOS has an option on the menu to "turn off the cartridge" or "disable BASIC." If there is such an option, do so before you load any .EXE files.
You ARE using a physical Atari and not an emulator, right?
