It actually booted from the Quantum but stopped after getting half way through the AUTO programs. I rebooted and got a white screen.

Have you simply tried to disable all the AUTO Folder Programs, and to make things easier, disable ACC's too!
Maybe its simply that one of them is to blame if the knocking starts after you have started to use it?

You must remember, that BIGDOS is not quite a Hard Disk driver in the true sense!
It only really of use when the disk is running perfect, but you get an icon on the desktop, for say Drive E: and you click on it, but it does nothing - which means that the partition is simply too big for TOS, so it just gets ignored...
The AHDI Folder...
The SHDRIVER.SYS file would normally be in the root of the boot partition, its the actual Hard Disk driver file - its a program that is just named with SYS.
if you are not using AHDI then I would say yes, its ok to delete

Yes, I kept getting those!
I would say that it is perfectly ok to go ahead and select Y.
However, if you simply select N then nothing will be written to the disk, you will keep getting this message every time, but you can happily ignore it.
Its up to you!
Remeber that BIGDOS wants to have these numbers so that it can read the disk properly, I was a bit dubious at first myself, but I thught go for it, and it all went perfectly for me, and I no longer get the messages, and so far, the data has been perfectly safe.
What I would seriously suggest mate, is that you connect both the drives up, remember that your good disk would be better off as ID0 and the wank one as ID1, you also need to remove any terminators off one of the, depending on what you are using to terminate of course, and then get what you can off the bad drive, and put onto the good one...
You can then re-partition the possibly bust drive, maybe formatting will help to iron out some problems such as errors on the disk, and then you can re-partition it with smaller partitions, which will not require BIGDOS.
