As I earlier pointed out, HD Driver can partition disks so they are TOS and DOS Compatible.
The snag though, is that there are some problems with this...
It needs to have just one partition, only magic will access it otherwise
if you do have more than one, it cannot be the only drive ( you cannot boot from it )
the obvious one - if you partition your disk, you will wipe the lot.

If parallel transfers really are too slow, then you really do only have 2 options.
1-CD Writer for both PC and Atari
2-Partition as DOS/TOS
How big is your HD?
How many partitions do you have?
How is it partitioned? ( Sizes etc )
What software did you use to partition it?
What O/S are you using?
