The way i see your problem is that you have a SCSI-harddisk on your Atari Mega STE and that you want to have the data of this drive on your PC, right ?
Now about booting - I'm sure you don't want to boot your PC from that drive since then you would have to install an operating system on it and then the harddisk would be unusable on the Atari.
And even if the harddisk works in your PC, never never never let a disk-checker or something similar under DOS/Windows touch this harddisk.
I am very sure that under 32 MB the harddisk format of MS-DOS/Windows 9x/ME is identical. You will need an additional drive to boot MS-DOS/Windows 9x from, but you will be able to access the content of this drive.
It sounds like you want to permanently use this drive in your PC. Even though i do not understand why it will be the easiest way if you either stick to partitions < 32 MB or if you simply copy the data to your PC some way and then use the data on your PC's harddisk.
