I justly repair them last week. The joy ports was messing up till several months. It began with the mouse which often didn't work properly, it needed to move the mouse port to make it work again. At the end the right button won't work any more. A friend of mine has still the same problem on his ST, dus it appears to be a common problem. In fact the ST joy ports are not very convenient. On the old ST, they are on the right side of the computer, but since the STf series, they are under the machine to facilitate the mouse for the left-handed people. But it sucks for joystick change ! That's why there're so joy ports broken. A friend of mine had a small extension cable for both joy ports when he bought his STe. It's easier to change joystick and relief the st joy ports.
I'm not an experimented solderer, but I manage to repair them quite easily. Just dismantle your ST, and then the keyboard (try not to lose those ruber things) and add a small drop of tin on each of the nine solder point of the joy ports. Just take care not to contact the near solders.
And maybe you can try to buy two small extension cables (or make them) to avoid the same problem a second time.
