It is due to, as ProToS said, a vFAT extension for long filenames that has been used on the (floppy/hard)disk.
MagiC and FreeMiNT both support vFAT, and if it is enabled, TOS will see these extra files.
Win95 and upwards also uses vFAT on floppys, so reading a floppy from that will look the same as from MagiC/FreeMiNT.
