I seriously doubt that it is a software issue, although its not impossible!
What I think is the most likely problem, is that the Drive is simply dead or dying.
You can use a massive number of PC Floppies to replace the Atari one, it wont take a genuis to see that they wont fit without some form of cutting on the drive or Falcon case, but test the drive actually works before doing any of that kind of stuff.
Some ( most I have tried ) work straight off, but may need the jumpers adjusting, but PC Floppies are only a fiver ( or less ) so dont waste money buying any atari stuff.
