Yes, the disk-format is identical, but the boot-sector might be different.
Best solution is to use a DD disk formatted to 720K on the PC. This disk can be read/written to by the PC and the Atari.

If the files you need to transfer are beyond 720KB in size, try to depack the ZIP-file on the PC and re-pack the content to several small zip-files.
