No, they do not necessarily.
I remember trying a 2-button Atari Joypad on my Atari 1040 STf and it did not work, instead it confused the IKBD of the 1040 STf and some games didn't work at all.
However, the single buttoned joysticks from the Atari 2600 work in any case.
On my 1040 STE, the joypad with the 2 buttons worked as well, so i think best idea would be to give it a try.

P.S.: On the ST, every joystick-port was only meant for 1 button. This is why the 2nd mouse-button is identical to the fire-button of joystick port 1.
