Is this an atari computer you're using?
If not (ie you're on a mac or PC), then it's safe to assume that you have a flatbed scanner.
If you have a flatbed scanner (on an atari or anything else), and you have reinstalled the software a few times, it seems likely to me that it could be a driver problem or a hardware/cable problem.
Sometimes drivers for a certain device don't like a certain hardware setup, so your system may just have a peculiarity that the scanner or drivers don't like. This is less likely if you're using an atari...
Bit it does depend if you're using a flatbed or a handlheld scanner. If you are getting this result with a handheld, then it's very odd and could be software, because if the top sections of an image are scanned ok, there is no reason for other parts to get rearranged. Unless you have a dodgy cable and you always move it in a certain way as you move the scanner to scan a page?!! very unlikely :o)
