If it's just the console keys that you are having problems with, they do not use analog circuitry like the rest of the keyboard. The Start, Option, Select, and Reset are digital switches grounded to make them work. I did this keyboard, joystick, and mouse simulation project which I recently ported over to Windows platforms. Anway, it's a MPDOS program that runs under windows and uses the PC's parallel port to control the joystick port and other optional switches using some extra wires as explained in the included manual. You can connect the four jumper wires to where the Start, Select, Option, and Reset keys are and simulate those keys with the PC.
I was able to do this with my 130XE atari and also simulate Atari 7800 console keys although the latter was a bit more messier to attach the jumpers.
