Hi Josh,
As ACSI mentioned, the TOS ROMs burned into the chip in your ST were not affected (overwritten) by your download.
As for the (downloaded) ROMs, I believe Atari's last position on the subject was that using a TOS ROM Image was illegal unless you owned a real Atari Computer.
Unless you are planning on using Atari copyrighted code in a program of your own and selling that program for profit, I wouldn't worry about it.
