If the disks contain Atari programs, then it would be wise to image them and use them in an emulator like STEEM engine (http://steem.atari.org) or SainT (http://leonard.oxg.free.fr).

For imaging disks there are programs that do just that, makedisk for example (http://makedisk.atari.org)
