I'm fresh out of clues.
It sounds indeed like the SCSI bus has some serious
problems that can't be solved by software.
To put software on your Falcon, however, there are
still various ways of doing so:
a.) Floppy disk (only if the amount of data is small)
b.) Nullmodem link (i.e. Ghostlink or ZModem)
c.) your CompactFlash card
Your PC and the Falcon will treat a partition < 32MB
just fine. So if you can arrange it, make a swap partition
< 32MB to copy data to on the PC, then copy to a larger
partition on the Falcon and repeat.
You could also use BigDOS to use PC-compatible
partitions > 32MB, but so far, BigDOS usually screwed
up data on my Falcon sooner or later, so i can't really
recommend using it on the Falcon.
