The limitation is TOS, not the emulator. Technically, it's "easy" to add more colour depth to an emulator, but unless the VDI part of TOS knows how to deal with it, you're stuck with the standard resolutions.
TOS2.x doesn't know about 256 colour modes. The TT knows about planar 256 colour graphics, but it can't do 16bpp out of the box (you need a new VDI for that). The only TOS which knows all Atari resolutions is TOS4. But then again it doesn't know how to deal with 24bpp and higher.
